New playable characters

Dixie Kong
Color: Pink
Weapon: Bubblegum Gun
Instrument: Violent Violin y-mangaka.deviantart.com/art/D…
Barrel Ability: Ponytail Tornado, this can be used to trigger turn switches (As in switches that turn like a circle), blow away piles (of dirt (including DK Dirt Piles), coal, etc.),  among other things.
Pad Ability: Dixie would ride on a rolling object running over anything in it's path, similar to the ability to ride on a rolling steel barrel from DKC 1 & 3
Special ability: She could grab onto certain objects like hooks or poles facing horizontal, similar to DKC 2, sometimes they would pull her up or she would pull them down, similar to DKC 3.

Kiddy Kong
Instrument: xylophones
Color: Brown
weapon: Walnut (shooter)
Barrel Ability: He would be able to fire his Walnut Shooter underwater while being able to dash.
Special Ability: Rolling and hopping across the water
Pad Ability, it sends him flying upwards before landing hard on the ground, similar to to the tag team attack when Dixie is leading, it could be used to find hidden areas and items

Other changes:
It could take advantage of other features of the New Nintendo 3DS

Perhaps they can give an option where Squawks doesn't inform each Kong about getting 5 Golden Bananas in each level or interrupt gameplay during times such as the second Rabbit Race.
In fact perhaps they can take a page from Midna and make other things about his advice less annoying.

Make Donkey Kong's Gorilla Grab a lot less flimsy.

In the game, if you returned 2 or more Blueprints to Snide at a time, the Golden Bananas you get afterwards came out one at a time, I think it should be streamlined so you get all the Golden Bananas at once if you returned two or more Blueprints at a time as one Golden Banana at a time would slow down the pace of the game, especially if there are more Golden Bananas and Blueprints.

Being able to change your character more quickly via the touch screen in the Tag Barrel.

Balance the difficulty.

A better camera system.

Two new Banana Port Pads,one with the number 6, & the other with the number 7, one can have the color Pink, while the other can have whatever color Kiddie is aligned with as the five original Banana Port Pads in the game have the colors of the five existing Kongs.
A couple new worlds, one being a "Lost World" level that not only has additional bananas, banana fairies, banana medals, coins, DK Dirt Piles, and Battle Crown, but also has its own passage ways between levels, including the other new world (I don't recommend a boss key for the new worlds, we have plenty of those in the game, I also don't recommend blueprints for those worlds either, because it could make Hideout Helm too easy.

New sections in existing worlds

When you "start up" the DK arcade game in Frantic Factory, the screen should zoom in without fading to black, similar to the monitors of the communication rooms in Bionic Commando Rearmed, also the entire machine can be more defined and the demo could play when you aren't playing the game, even if the lever required to play it hasn't appeared yet.

More animal transformations (haven't decided who they would be for):
-Winky the Frog (Can jump and swim)
-Expresso the Ostrich (extreme speed(make it work) and gliding)
-Rattly the Rattlesnake (Can slide through small tunnels that Tiny can't get through, like for instance, ones that have a deep hole).
-Squitter the Spider (Can climb walls and shoot spider webs)
-Ellie the Elephant (Can swim, suck up water with her trunk and squirt it)

Your mileage may vary, but perhaps a second circle pad for the 3DS could be used for the camera, also it adds additional shoulder buttons, read all about it here: www.joystiq.com/2011/09/07/gaz…

Perhaps it could take advantage of the Streetpass and Spotpass functions.

Perhaps there could be a gallery mode containing artwork, music and 3D models which can be viewed with the AR cards that come with the 3DS.

The addition of new songs for this game.

Perhaps there could be even more areas & characters in Kong Battle.

Perhaps there could be more muilti-player modes(Including online.

Also I hope the issues with the Beaver Bother mini game get fixed.

Maps on the touch screen.

Reworking Wrinkly's hints to be hint videos, similar to those from New Super Mario Bros. Wii & The Legend of Zelda: Ocarina of Time 3D, rather than being just dialog.

I've decided what Play Coins could be used for, they can be used to get extra lives for the Donkey Kong arcade game in Frantic Factory.

Perhaps game modes that have four teams of four that oppose each other.

Ideas that were unused in the 64 version.

Maybe 2D objects can be changed to 3D models, from items(Orange Grenades, Watermelons, Bananas, DK Coins etc.) to the arrow pointing to the right direction(It can point forward or backwards in addition to pointing up, down, left, right & diagonally).

Fix a game-breaking bug that prompted Rare to include a free Expansion Pak with every copy, which had been the only solution.

With such a huge game, have you ever thought of having two Kongs playable at the same time with a tag button to cut down any potential padding?
